I took my lens off and it still appears so I know it is isolated to the camera body. It wont show up in the image as youve noted and doesnt really hurt anything but it is annoying. Any dust and specks you can see in the viewfinder are not on the sensor If your images specks free then there is no dust yet on the sensor as noted above by samsen take a picture of a bright uniform blue sky at say f22 but as part of that process first focus on something close like a wall then switch the lens to MF point the camera at the sky and take the picture. Those spots wont appear in your photos and are quite normal when using a DSLR over time - so ignore them if you can. I had dust in the viewfinder of my D700.
